Is there any method of checking the runout of the prop shaft without disassembly of the lower unit? Anyone know what the maximum runout is?

You can check the prop shaft with a dial indicator with the prop off and in neutral so you can spin it by hand. I don't know what the runout is but if you have a vibration (which you didn't say) that's not good.
