Default BF45 engine dies

Hi everyone, this is my first post on this site. My pontoon boat has a 45 Honda. It starts and runs perfectly at all rpm's and loads. The problem is it quits as if the key was turned off after anywhere from a few minutes to about four hours of running great.
It won't restart immediately,but if you wait a few hours it starts and runs perfectly until it quits again.
I ruled out fuel as an issue. Filters are new, pump pumps and so on. While sitting stranded in Florida for a couple of days running tests and talking to a Honda dealer he is fairly certain it is the ignition switch. The switch tests good according to the tests in the repair manual. My questions are can I put a jumper wire switch to bypass the ignition switch and not damage the other electronics? Also what does the switch do besides turn on the engine and start it? The back of the switch is potted and contains stuff that I don't know what it is.

The ignition switch grounds the black/red(ignition circuit) wire to turn ignition off.
